I've removed the feed from my channel list again, but this time I've restarted Shrook before adding the feed back in the list. Now it looks ok. After it detected the redirect it poped up an alert saying that it would change the channel URL accordingly to the redirection. Eventually I've deleted the channel and registered the feed again, so that it would be "clean", but old news keep coming as new ones. I’m using Shrook (Mac OS X). I've setup perm redirects from the old RSS Feeds to the new Atom Feeds. Its possible your rss reader is handling this correctly (Bloglines seems to be doing it fine.....)
